Thank you for reporting this — you were right, and it was a real bug on our side, not a problem with your setup.

To keep YouTube from pausing long videos, the extension refreshes YouTube's idle timer about once a minute. In 1.6.1 that refresh was being aimed at the video player itself, which is exactly what makes YouTube show the control bar. So the controls, and the mouse cursor in fullscreen, reappeared roughly every 60 seconds while you were watching. That matches your description precisely.

Version 1.6.3 fixes it. The refresh now goes to the page only and never touches the player. We reproduced the problem, confirmed the fix against YouTube directly, and added an automated test so it cannot come back unnoticed. Dialog blocking and playback recovery are unchanged.

The update should reach you automatically within a day or so. To get it immediately, open about:addons, click the gear icon at the top right, and choose Check for Updates. You can confirm you are on 1.6.3 on the extension's detail page in that same tab.
